I’m currently running 2 websites from one Magento installation and I want to enable Web Server Rewrites for SEO. However, when I do this, I’m getting a 404 Not Found error for the page I’m navigating to.
Rewrites are enabled in Apache and it does work on the base site. It just wont work on the external website.
Any ideas?

I am really glad to see that the Split Shared hosting is now fully functional along with Magento. Anyway, I guess there seems to be some rewriting to be done regarding the issues of htc access and particularly dealing with changing the rewrite base directory to Magento installed directory. However, there still seems to be an issue though when trying to replicate the same in external websites. Since rewrites are enabled in the Apache, it seems to be working well with the base site but that isn’t the case with any other external websites!
